If you want to run the exe file without going through the shortcut, it does not run it as a ClickOnce application, so it won't pick up any updates.
What is the point of deploying with ClickOnce at that point? The ClickOnce application location changes every time it picks up an update. So if you need to know where the exe file is that runs an application, you shouldn't use ClickOnce.
